I went out on a whale watching (orca and gray whale) trip in June with Viking Cruises (360-466-2639) out of La Conner. I highly recommend them. The boat was comfortable, with great indoor viewing potential if the weather is bad. The captain was very knowledgeable about the whales, and very respectful about not harassing them. They usually only run on weekends, and need a minimum number of registrants.

I've also heard that Island Adventure Charters (360-293-2428) out of Anacortes is good. They run two trips a day--one leaving at 9 a.m. and one at 3 p.m.--and go 7 days a week.
Trips will probably cost around $60 a person, but it may be a little less for kids or seniors.
