There has been at least one other recent query in this regard.

If you are using a program, such as Mozilla Thunderbird, as I am, the
"Junk" icon is next to the delete icon. Thus, I have "deleted" a
message after reading and have "mistakenly" ( through as slip of the
cursor) "Junked" it, sending all subsequent Tweeters messages to my
Junk/spam box. Perhaps this is what is happening to you. Easy to
fix...go to the "junk" sub folder, find a Junked Tweeters message and
"Unjunk" it.
